The Australian great led Chelsea to a rapid start against the Toffees, finding the net after just six minutes.
Although Everton levelled a few minutes later, Kerr tucked in a well-taken second, which sparked a Blues comeback as they now lead 4-1.
Kerr's second was also significant in WSL history as the 32-year-old drew level with Fran Kirby's all-time league record of 63 goals.
Sunday's victory also helped Sonia Bompastor's side to close the gap on league leaders Man City to six points.
